Weblogo can get difficult to read if the sequence is too long. Submitting the alignment in chunks of 50 — 100 a.a. can help here. Make sure that all sequences are complete, that sequences are labeled by species of origin, and that the images you create are publication quality (espript). Combine all three panels into one figure, and submit as a multi-panel figure with a caption; make sure to identify the sequence(s) with structure and published papers. Your caption should give the corresponding UNIPROT or accession.version numbers of all the sequences that appear in the figure.
